It may be personal, not sure.
If I wanted to do linear reading I'd use the PDF.
If I wanted to lookup 1 chapter then close the doc, I'd still use the PDF. 
KPDF and find on a local doc still is faster :)

Now; where a html version is different is that it allows you to browse through 
the doc easier by allowing you to use the TOC and check which chapter 
something is in much the same was as you'd do in a paper version.  Check 
chapter 14.4.  Not that one?  try 14.2.
Unfortunately that exact usage becomes unpractical due to a click making the 
TOC disappear for a couple of seconds and reappearing fully collapsed.

So, what for you is an annoyance for me means that it stopped having 
advantages over the PDF.
